This is Apple's fix for the URL scheme security hole[*], applied by Security Update 2004-06-07. Why one would get that warning message continuously I don't know. I could imagine the system is having trouble storing the the user's "OK", but then I'd expect it to happen with any application. (However, assuming the problem didn't start immediately upon installing a fresh OS on a clean disk, the OP might have installed only this one app since the problem started and therefore simply hasn't been confronted yet with other apps showing the same problem - an obvious test would be to install something else that's never runon that system, and see if it creates the same problem.).
