When I use Picture>Alpha Channel>Remove it seems to replace it with the last background color that was selected in the Toolbox, not the one displayed currently on the Toolbox.

Remove just removes the alpha channel. You get the color stored in the file at the transparent parts.
Use Flatten Alphachannel to get that area replaced with the current background color.
